I guess they are just this typical TV series couple - love each other, want each other, but for whatever funny reasons (professional or personal) they just won't go for it.
You got dozens of such "couples" in TV shows. (Being an X-phile, you should know...;-))

Chemistry...:-) Inara is a beautiful woman and a top-class one - Mal is no idiot, so he must see that, even though he has little respect for her "work".
Mal - I mean - is there anything not to love about Mal? Losers of his kind tend to be very attractive for womenfolk...;-) Guess it must be that little tortured soul of his - as Inara has so much love and care for others - she's that king of a nurturing and nursing woman that might quite easily fall for someone like malcolm.

14 episode is enough to give you some hints... You can speculate.
I don't say I am right about Inara and Mal - it's just my theory...:-) I suppose that concerning Firefly - you can have a whole bunch of theories and all of them might be equally valid and relevant.
It's all about imagination...;-) You've got imagination in abundance I think...;-)
